Having trouble with Phonegap notifications - specifically navigator.notification.alert and navigator.notification.confirm - not functioning properly when utilizing shouldStartLoadWithRequest for URL request processing.

Encountered a similar issue and found a solution by modifying the last line

return YES;

to

return [super webView:theWebView shouldStartLoadWithRequest:request navigationType:navigationType];

All commands to plugins are routed through the gap:// bridge. The method shouldStartLoadWithRequest is triggered for each call made through this bridge. It seems that the problem lies in defaulting to YES, when it should actually be returning NO for calls made via gap://.
